Thanks a lot for your answers during the Q&A, I will definitely check your publication.
I study IBD, and I was contemplating about using a dysbiosis score in my research. Till now, the only other approach to making a score using microbiome profiling was in Franzosa et al 2019 (at least in the IBD world), where they implemented quite simply a score based on Bray-Curtis distance from the Healthy group. I will definitely try to apply your score to my cohort as well, and compare it to this one.
On another note, a phD student in my lab is discussing with several PIs the need of implementing a machine learning resource, where researchers can use a public predefined set of samples to test their algorithms/classifiers, and the results are public, showcased on a leaderboard. If you are interested in the concept, let me know and I will tell her to send you a more detailed email.
Thanks a lot :)
Hi Chiara,
Thank you for your thoughtful questions, and I apologize for misinterpreting your question during the live Q&A. Fortunately, Serena was there to clarify.
I recommend trying out our index—I have a feeling it will work well, especially since many IBD (CD & UC) datasets were used in the training process. I’m familiar with the index you mentioned, but I agree that its reliance on the BC distance metric might be too simplistic and may not capture all the complexities of health and disease. If you need any guidance on installation or execution of GMWI2, our lab would be happy to assist.
The machine learning resource you mentioned also sounds interesting. Please have your colleague send me an email at Sung.Jaeyun@mayo.edu, and I’ll follow up.
Best, Jae
